I always favored tuning the F# with the pedals up and any cabinet drop helped lower it a little to match the flat third, but it was never in tune. I had to either manipulate the bar or omit the string entirely, so unless I was playing western swing or other music that favors the 6th chord, I got better mileage out of tuning the F# with the B string. As for how I tune it now, I tune my thirds a cent or two left of straight up on the tuner, which makes both pedals up and down work for me.
